System restore messed up computer?

I did a system restore to get rid of a virus. (not the smartest idea, but the virus is gone) and now when i go to open Mozilla Firefox, skype and a lot of other things a window asks me what to open it with. i tried locating the MF files but that didn't work and deleting firefox and re-downloading it but that did'nt work. help me please. im desperate
